The A is a triangle pretending to be a letter. Its widest point is at the baseline and its narrowest at the apex, so it never fills a square evenly: you always end up with two empty upper corners. The counter is a small triangle that closes early, and the apex is a sharp point that antialiasing rounds into a nub. Serif faces make this worse by adding a flat top serif that competes with the apex.
Push the A slightly above the geometric centre so the wide base does not look bottom-heavy, and increase the optical size until the diagonals nearly touch the container edges — the empty upper corners will then read as intentional negative space rather than as a mistake. If you are using a rounded container, a flat-apex A (many geometric sans have one) sits far better inside a circle than a pointed one.
At 16px the crossbar and the triangular counter are the only things separating an A from a solid triangle. Raise the crossbar slightly and use a weight where the counter is at least as wide as the stems. Test the actual favicon.ico, not the 512px PNG.
AB and AM are common and both awkward: the A's open right side collides with the B's straight stem, leaving a gap that looks like a spacing bug. Add positive letter spacing, or kern the pair manually by dragging. AA is easier than it looks because the two apexes create a symmetrical rhythm.

Geometric centring and optical centring are not the same thing. Nudge the A until it looks centred, not until the numbers say it is.
Corner radius changes the mood more than the font does. A 0% square reads as technical, 20% as an app icon, 50% as a personal avatar.
